I have special thumbs for my trades, I manually copied them to the thumbs directory. They are crop set number 2.

I don't want this set to be overwritten by TP, so I unchecked 'active' under Thumbs crop settings. I also set file permission of these thumbs to '0'.

Yet, it was overwritten by TP. How can I have a 'static' thumb for my trades so it stays the same?

Go to edit that trade and use Custom Toplist Thumbs option, then just enter urls(one per line) to custom thumb you wanna use.
